The number next to the name indicates the file used.

The Union & Confederate versions use different palettes but the files for each side must have consistent palettes. Like the standard "on map" palette the last 19 colours are the windows colours. As the 20th last colour shows as the 21st last colour these two should be the same colour in the palette (or the 20th last colour should be the same as any colour higher in the palette). See the palette of the sample images as an example. "Exit" is drawn on the screen by the program using windows colours.
As these screens show your opponent, the "c" files are used when you last played as Union and the "u" files are used when you last played as Confederate.

I have tested if a background colour is used and found that it shows as a colour rather than being transparent.

The options files are not included in the unlocked files download from Firaxis but they are included as unlocked, unused files in SMA. A download of these can be found on the Design Tools page.
